Product Introduction
HEX-dT phosphoramidite contains a DMT group to allow quantification of coupling. It can be inserted into a target sequence as a replacement for a dT residue. It provides a valuable tool to add the HEX tag to a desired location of an oligo sequence. It is complimentary to the commonly used 6-HEX phosphoramidite that contains no DMT group and can only be added at the 5'-terminus, thus terminating synthesis.

Application
HEX-dT Phosphoramidite is a fluorescently labeled deoxythymidine phosphoramidite designed for incorporation into oligonucleotides during solid-phase DNA synthesis. The HEX dye provides a bright visible-channel fluorophore commonly used for fluorescence readouts in nucleic acid workflows, including probe and primer construction for analytical assays. As a building block, HEX-dT Phosphoramidite is typically selected when researchers need a defined dye position within an oligonucleotide to support hybridization-based detection, fluorescence monitoring, or labeled standards.
1. Fluorescent Oligonucleotide Probes
HEX-dT Phosphoramidite is frequently used to generate fluorescence-labeled DNA probes for hybridization assays where the dye is embedded at a specific site within the probe sequence. Researchers in molecular biology and chemical biology use these labeled oligonucleotides for monitoring target-dependent fluorescence changes in nucleic acid binding studies, including workflows that rely on washing, denaturation/renaturation, or sequence-specific hybridization readouts. The phosphoramidite format enables controlled dye placement, which is particularly valuable when probe performance depends on maintaining appropriate hybridization behavior while placing the fluorophore near the region of interest.
2. Real-Time Amplification Assay Design
HEX-dT Phosphoramidite is also used in assay development for fluorescence-based nucleic acid amplification formats that require a covalently incorporated fluorophore within primers or probes. In research settings, teams developing qPCR-like or isothermal amplification assays may incorporate HEX-labeled nucleotides to create reagents that report amplification or target binding through fluorescence emission in the appropriate detection channel. Because the dye is introduced as a defined building block, assay developers can tune where the fluorophore resides relative to the primer/probe architecture to support robust signal generation during nucleic acid workflows.
3. Sequencing And Fragment Analysis Standards
HEX-dT Phosphoramidite supports the preparation of fluorescently tagged oligonucleotides used as size markers, labeled fragments, or calibration standards for nucleic acid analysis. Laboratories performing fluorescence-based fragment readouts use HEX-labeled DNA constructs to validate instrument alignment, verify labeling consistency, or provide reference materials for method development. The ability to incorporate the dye at a defined nucleotide position helps standardize labeling patterns across batches, which is useful for reproducible assay development and analytical method optimization.
4. Molecular Beacon And Probe Constructs
HEX-dT Phosphoramidite is commonly applied in the construction of fluorescence-responsive oligonucleotide probes where the fluorophore position is critical to the probe's conformational behavior and readout. Molecular beacon-style designs and other structured probe formats in nucleic acid research often require a specific dye location to ensure that fluorescence changes occur upon target binding. By using a phosphoramidite building block, researchers can integrate HEX into the probe sequence with sequence-defined control, enabling consistent probe architecture for fluorescence monitoring in nucleic acid detection experiments.
