Product Introduction
Sulfo-Cyanine5.5 is a water-soluble, hydrophilic fluorophore which possesses emission in far red area of the spectrum, an analog of Cy5.5®. As other cyanine dyes, sulfo-Cyanine5.5 has an outstanding molar extinction coefficient which gives rise to its bright fluorescence. The molecule contains four sulfo groups that provide hydrophilicity and negative charge to the fluorophore-this minimizes non-specific binding. The azide group of sulfo-Cyanine5.5 azide can be conjugated with terminal alkynes in the presence of copper(I) catalyst, or with cycloalkynes in copper free strain promoted reaction.

Application
Sulfo-Cyanine5.5 azide is a sulfonated, azide-functionalized cyanine dye designed for copper-free click chemistry workflows that produce fluorescent conjugates under mild conditions. Its anionic sulfonate pattern supports aqueous labeling and downstream imaging applications, while the azide handle enables efficient attachment to complementary cyclooctyne/DBCO or related strained-alkyne partners used in bioconjugation and probe construction. The Cyanine5.5 spectral profile is commonly leveraged for fluorescence microscopy and fluorescence-based assays where red/orange emission readouts are preferred.
1. Biomolecule Labeling
Sulfo-Cyanine5.5 azide is frequently used by chemical biology and bioconjugation teams to prepare fluorescently labeled proteins, peptides, and other biomolecules via azide-alkyne click coupling. Researchers incorporate the dye into antibody conjugates, affinity reagents, and labeling standards to visualize binding events and track biomolecule distribution in solution or on surfaces. The sulfonate groups help maintain dye solubility during conjugate preparation and washing steps, supporting robust handling in typical labeling workflows used for microscopy and fluorescence readouts.
2. Fluorescence Microscopy Imaging
Sulfo-Cyanine5.5 azide is applied in fluorescence microscopy to generate red-emitting imaging reagents for cellular and molecular imaging experiments. Typical workflows include labeling cell-surface targets, constructing fluorescent probes through click attachment to targeting ligands, and preparing multicolor imaging conjugates where a Cyanine5.5 emission channel is advantageous. Imaging groups value the azide functionality because it allows modular probe assembly: the dye can be attached to targeting moieties or biomolecular carriers shortly before imaging, enabling consistent reagent staging for microscopy sessions.
3. Flow Cytometry Conjugates
Sulfo-Cyanine5.5 azide is used in flow cytometry reagent development to produce fluorescent conjugates that report on biomolecular binding and labeling intensity in single-cell measurements. In common assay workflows, the azide dye is clicked onto antibodies, lectins, or other binding reagents bearing a complementary strained-alkyne handle, yielding stable fluorescent labeling tools for fluorescence channel readouts. This approach supports flexible panel building for red/orange emission detection while leveraging aqueous-compatible dye chemistry during conjugate preparation and buffer exchanges.
4. Fluorescent Probe Construction
Sulfo-Cyanine5.5 azide supports fluorescent probe development where modular assembly is required, including imaging probe libraries and labeling reagents for molecular imaging studies. Researchers use the azide handle to attach the dye to probe scaffolds such as targeting ligands, polymer backbones, or biomaterial-associated components that carry the appropriate click partner. The resulting Cyanine5.5-labeled constructs are then used to visualize localization, track conjugate uptake or binding, and quantify fluorescence signals in assay formats compatible with red-emitting fluorophores.
